Something happened to the storyline, and 2 and 3 feel like they went off the road a little bit.
The first one was something special. I lost interest after the second one. IMO the third one gets too messy and crazy. Everything just changes and turns into some futuristic fantasy.
It became a caricature of itself. It became self-conscious.
The first movie is all about waking up and seeing the world with new eyes, ie seeing things you couldn't possibly imagine to be true. And it works very well, it crosses over into popular culture, into the lives of its audience - to whatever degree. It's a very empowering movie and by the end, the audience walks away having almost the same high that audiences had in '77 with Star Wars.
But then came 2 and 3. Watching them I get the feeling someone made the Wachowski brothers dumb down their original ideas. As if to say, 'no, no, we can't have people waking up and thinking for themselves'.
On top of that, suddendly Neo and gang weren't all that powerful as they appeared at the end of 1. The ritualistic dance in 2 had a lot of undertones that I didn't like, for all sorts of reasons. Then you had the garbage about computer programs....and so on.
Though there's plenty of sites out there explaining 2 and 3 in detail, and I've read some of them. The philosophy stuff is just off the wall, as you can see in this article:

I did like the action in 3, but as is true of all latest CGI powered fiction movies, it's just too fast (even though it looks cool) and totally unrealistic.
Everybody takes George Lucas's example of (fast, faster, more intense) too far, and they all try to top each other. But the movies at the same time have little to no substance, thus making them forgettable and eventually useless to wider society.
Ultimately the purpose of the movies (well 2 and 3), is some sort of social agenda how everybody different should just get along and be nice to each other. It's a very Marxist piece of propaganda, along with many other things, which exceed the purpose of this post and this site, so I won't mention them.
I dunno, maybe the brothers needed to reel people in with 1 or maybe something did happen behind the scenes and they changed storylines in the concept stage, we'll never know.
Without faith nothing is possible. With it, nothing is impossible.
